چکیده
where ∑ ~n is the sum over all lattice vectors ~n = (Lxnx, Lyny, Lznz), nx,y,z ∈ N and Lx,y,z are the dimensions of the unit MD cell and ~xij = ~xj − ~xi. The “daggered” (†) summation indicates the exclusion of all pairs i = j inside the original unit MD cell (~n = ~0). Most molecular force fields provide exclusion schemes to exclude additional pairs, e.g., the so-called 1-3 exclusion excludes directly connected pairs and pairs with a direct common neighbor. Furthermore, some exclusion schemes may also modify the potential by a factor for certain pairs. If the potential φ satisfies |φ(~x)| ≤ A|~x|−3− (2)

Inherent speedup limitations in multiple time step/particle mesh Ewald algorithms
Multiple time step (MTS) algorithms present an effective integration approach to reduce the computational cost of dynamics simulations. By using force splitting to allow larger time steps for the more slowly varying force components, computational savings can be realized. The Particle-Mesh-Ewald (PME) method has been independently devised to provide an effective and efficient treatment of the l...
متن کاملDistributed P trticle-Mesh Ewald: A Parallel Ewald Summation Method
The Distributed Particle-Mesh Ewald method (DPME) is a parallel Ewald summation method that is based on the O(NlogN) PME method for evaluating the electrostatic interactions of a periodic particle system, where N is the number of particles in the unit cell. We present three implementations of the DPME method which are evaluated on a network of workstations and the Cray T3D. The performance of t...
متن کاملOptimized particle-mesh EwaldÕmultiple-time step integration for molecular dynamics simulations
We develop an efficient multiple time step ~MTS! force splitting scheme for biological applications in the AMBER program in the context of the particle-mesh Ewald ~PME! algorithm. Our method applies a symmetric Trotter factorization of the Liouville operator based on the position-Verlet scheme to Newtonian and Langevin dynamics. Following a brief review of the MTS and PME algorithms, we discuss...

متن کاملMultipolar Ewald Methods, 1: Theory, Accuracy, and Performance
The Ewald, Particle Mesh Ewald (PME), and Fast Fourier–Poisson (FFP) methods are developed for systems composed of spherical multipole moment expansions. A unified set of equations is derived that takes advantage of a spherical tensor gradient operator formalism in both real space and reciprocal space to allow extension to arbitrary multipole order. The implementation of these methods into a no...
